Is there a shutdown cycle procedure run by the PCM when you shut the car off? I ask this because when I clear codes on my vehicle they're all gone for the first time. But when I try to start the car up again the codes return. It is usually an EVAP code

Some monitor will run after the engine shut down, If the evap code is returning you need to run the diagnostics on the evap system, some monitors require more than one drive cycle..

What specific code do you have..

I'm puzzled - do you, for some reason, expect that when you clear a trouble code it won't come back?

If you haven't fixed what ever problem cause the code in the first place, it will come back, and depending on what the code is, it will come back as soon as you turn the key - you can test this yourself by disconnecting any easily accessible sensor - for example the IAT (Intake Air Temperature) sensor on the air filter housing.

With any "active" fault, the codes will return almost immediately.
