I have an 88 zuk(1.3L carbureted and all that good stuff). I recently was driving it and my head lights started to flicker so I looked down to see my battery as well as my check engine lights were flickering. I figured it was the alternator so I replaced it the next day. Simple. Still no dice though. The lights continue to light up and dim and so on. I figure it has to be the alternator still. Any ideas? I need my car back!

More like a ground issue to me.
Behind the battery, on the firewall is a ground that gives Samis a loose reputation. Take the screw out and drown the hole in WD40 or Weasel Snot or some such. Clean the area around to bare metal.
Replace the screw with electric grease.
Do the same for the ground areas near the head lights.
Doesn't take long and could be the answer.
If u still have the original Alternator have it checked out, most parts suppliers will do that for no cost. If it spins up OK then it was not the alt.
Poor grounds often cause flicker.
