Yeah, I'm like working right now, and wish I was taking all sorts of parts before someone does... replacing transmission/transfer case. looks a great shape.
make sure it shifts on the floor. (tranny on shop floor)
go thru all gears, turning input shaft.
make sure input shaft (clutch pinion) has no damage on end or splines, and no play in any direction. (if yes, get a new bearing, )
on a used tranny that was NOT run dry the #1 failure is that front top bearing and the input shaft piliot bearing siezing and wrecking end fo pilot shaft.
the hidden bolts is below the horiz. shift box. needed only if spiitting Xfr case away.
make sure the 2 top rubber plugs are not missing, cracked and then clean them and thehole ( i use acetone) and then glue them in forever.
these two plugs can kill your tranny, might be whay killed yours. (or seal leak)
if you have time, flush the whole tranny out with paint thinner, same as oil base house paint thinner., it is safe for the lube and compatible.
this gets out all the grit and dust. then drain it . (never use gas , or other hots solvents)
if tranny is together, one could roll tranny around on an old rug to swish it about. (kinda hard)
or put electricians tape on the input shaft and chuck up a 1/2 drill to input. (helper is nice)
spin it in 1st gear like mad man. (or even try all gears) then drain it.
youd be surprised what can come out.
sounds hard but not really a big deal.
those trannys go for $300 to $400, an are a pig in a poke down here.

I checked over the transmission, had oil... drained it. Couldn't find the last bolt, on the top by the motor. Had lots of gear oil on the front end, might have blown a gasket or something...
your old tranny ran dry, that cause the shift forks to weld to the sync shift collers.
the hidden bolt is only needed to know ,if splitting the transfer case off main tranny.

are you going to replace at least the throw out and flywheel pinion bearing?
shifting can be stopped by many means.
simple and the complex.
simple the shafter parts are bad.
complex the shift interlock is bad.
more complex, the tranny is seized in 15 different ways. (any or all)
the method is the check the simple, then assume the worst.

no tranny will survive a run dry, none.
What's the throw out and the pinion bearing? Is that the one that goes back and forth (cable to clutch pedal?) the shaft thing that goes in clutch is has a small freeplay..
the center if the flywheel, bulls eye , is pinion bearing,
the throw out is the being on the front tranny pinion shaft spline that actually pushes the clutch to disengage the clutch.
