almost all spare trannies have problems like this.
the torture of the clutch and running bad clutches too far, is common.
you mean splines where clutch disk rides,
also many have tip of input shaft pinion wrecked.
it is std, practice to always replace the flywheel pilot bearing and throw out bearing anyt ime you split tranny from engine.
$20 here and a pile of labor, who wants to come back here. next month.
then the Tranny itself. that pinion input shaft , takes a beating from the clutch.
just grab the tip of the input shaft, if it has any play it is bad. ( it think it is very tiny play that is ok . very tiny. it takes an expert to feel it and decide.
most i have ever touched are bad. very loose.
