Default F6A engine help

Hi All - Need expert advice please.

I have a Suzuki with a stock F5A turbo EPI 6 valve engine, I decide to upgrade to an F6A I/C turbo EPI 6 valve engine. Transmission was also changed.

After the change, here is now the setup.

Per mechanic,
F6A transmission is high speed and my old differential is low geared.
He used the old ECU(F5A) instead of the new one to save from rewiring.
He also used the old intake manifold with old TPS.

Latest test drive experienced some hesitation at lower gears(1st and 2nd).

Please comment if a major issue is expected overtime.

Greetings! I am not expert, but the ECU is matched with the motor.
I think you have a mismatched motor/ECU and that is why the hesitation.
